The Duratec will make more power than a Zetec in either N/A or FI form period.
The Zetec is a fine engine in it's own right and I love mine but a Duratec has far more potential.
The Zetec and Duratec do not share any parts at all and the head design is opposite of the Zetec IE intake on the front and exhaust on the rear (firewall side).
The only thing they have in common is four cylinders.

From what I remember, as I am getting too old to be sure, but the Duratec's heads are very, very well designed when it comes to their flow. In addition to that, the D-series weighs in at about 100lbs less than the "Z", again, IIRC.
The internals on the "Z" are said to be stronger than the "D" though.
Finally, I remember somewhere that Mazda and Ford did the D23/D20 engine as a "joint" project. Mazda did most of the R&D on the heads and layout and Ford brought the manufacturing techniques to the project.
And lastly, I promise, I do not believe that the Mazda's tranny would be a step up from the MTX-75. From what I have read about the Mazda 3 Speed, it is just their 5 spd with any added gear. Their 5 spd tranny is not one of their best engineering efforts from what I can tell.
Cheers,
Tim
